Abstract: The present investigation was conducted to assess genetic diversity in cytoplasmic male sterile (CMS), maintainer and restorer lines of sunflower (Helianthus annuus L.) using RAPD, ISSR and SSR markers. The RAPD and ISSR markers detected, respectively, 67.74 and 91.30 per cent polymorphism across the 20 elite seed parents and restorers. The efficiencies of all three types of oligos were assessed using PIC values. The mean PIC for RAPD, ISSR and SSR were 0.193, 0.234 and 0.289, respectively. All the binary data, scored from RAPD, ISSR and SSR were combined to generate Neighbor-Joining tree which clustered all the genotypes in three major groups. Genotype specific bands were produced by RAPDs and ISSRs.
